Myself, I like to do my sub equalization in two steps.

First, with the sub only and the mains shut off, do a BFD equalization from the usual listening position. Then turn on the mains with the sub and do another measurement to further refine the filters around the crossover point where the sub and mains are affecting each other.

also dont forget to play around with phasing providing you have adjustment available.
